The first significant event where Jhonattan Vegas represented Venezuela was the 2009 Omega Mission Hills World Cup. He was accompanied with countryman Alfredo Adrian, and they both ended the tour tied at 12th place. In 2010, Vegas won the Wichita Open, which was his first Nationwide Tour win. After that season, Jhonattan Vegas became the first-ever Venezuelan to win the card for PGA Tour as he was ranked 7th in the money list.
Vegas got his first PGA Tour event victory in January 2011 at the Bob Hope Classic. As a result, Vegas earned the exemption on PGA Tour for two years and got the entry to The Master Tournament. His next accomplishment was at the Farmers Insurance Open where he finished at the third position and achieved the 69th rank in the Official World Golf Ranking. In the same year, Vegas had the leading rank in FedEx Cup standings and became the first PGA Tour rookie to achieve it.
Jhonattan Vegas played in 2011 and 2012 Telus World Skins Game where he finished as a winner in the former and runner-up in the latter.
